This Page is work in progress on recommendations of what to do with different items that players might encounter in large amounts. I am creating this page mostly for myself, but maybe others will find it useful too. I'll update it on a if-i-feel-like-it basis. I think it is also worth mentioning https://fast.farming-community.eu/ as this site has a lot of uses for different currencies and items and best way to make profit out of them.

Medallion of the Magi, Medallion of the Rabid, Medallion of the Shaman, Medallion of the Soldier — Vendor
Flushing 4 of these in a Mystic Forge in an attempt to craft an Amalgamated Gemstone via Universal Upgrade recipe might result in a minor gain (about 14c or 4%) or a loss (about 1s or 25%) depending on the exact chance of upgrading into Amalgamated Gemstone (2%-4%, not enough data to say for sure), at the current prices ~1.1s per medallion, ~60s per Amalgamated Gemstone. Most people will most likely find the process to be rather RNG heavy and tedious. This is also assuming that you are going to be using the amalgamated gemstone, if you are going to sell it on TP, due to TP taxes it's never profitable.

Medallion of the Assassin — you could try TP, or just vendor it.
No idea if it will sell you might end up waiting a long time for it to sell, opportunity cost is quite low though.

Rare Crests

Crest of the Magi, Crest of the Rabid, Crest of the Shaman, Crest of the Soldier (Non-Assassin Crests) — Hoard & Craft Amalgamated Gemstones (i recommend using the craft 10 recipe), or sell on TP
You'll need 25 of any one crest for the craft 10 recipe and you can combine it with 2 stack of any 25 orbs or other crests.

Other Universal Upgrades

Coral Tentacles — Exchange to Jade Miner's Keycard if you are planning to do events in Gyala Delve, Gamble for Amalgamated Gemstones with other tier 5 Universal upgrades and Medallions (same conditions as Masterwork Medallions, requires a lot of items to turn profitable) or Vendor
Most crafts are unprofitable or can't be sold in large quantities.

Combat Boosters

Strength Booster, Speed Booster, Armor Booster, Rejuvenation Booster — Throw out or just use when you feel like it
For the most part these have been retired. In the content where they could be useful you can't use them, in the content where you can use them they don't make that much of a difference. Players could be getting these from levelling new characters or Achievement Chests or from The Battle for Lion's Arch. Speed Booster can be somewhat useful in pre-PoF stories since players can't access mounts in those.

Reward Boosters

You can convert all of these booster into other reward boosters at 10s a pop, most notable into Experience Boosters or Karma Boosters.

Experience Booster — Use when you do PvP or WvW
Alternatively you can just have a dedicated WvW alt, with full boosts and what not, so not to waste their duration, when you do other content (just don't overstack them, i believe, the cap is 24 hours).

Magic Find Booster — Use during bag opening
A few of the bags are still affected by magic find (mostly HoT bags that state that and bags from WvW and PvP reward tracks, usually with "cache" or "loot box" in the name) when opening them you can use these boosters with other magic find buffs in order to maximise magic find and profit from these.

Crafting Booster — Use when levelling crafting
These will save you a bit of money when you try to level crafting professions, the rest can be converted to other reward boosters at 10s a pop. Obligatory gw2crafts link, you can buy like 30% less and sometimes even 50% less mats than needed, depending on w/e you are levelling via crafting or discovery (respectively). I am pretty sure you can't get anymore of these boosters as they were replaced with Item Booster (lower in the list).

Karma Booster — Use during fractals, Dragonfall, Wintersday or any other event heavy content
Karma boosters are nice in fractals because you actually get a lot of karma for finishing each.

Gathering Booster — Use it on your parked gathering alt
Use it on your alt that is parked on a flax farm, or the one that gathers home instance for ascended materials. I am pretty sure you can't get anymore of these boosters as they were replaced with Item Booster (lower in the list).

Other Boosters

Item Booster — Use for bag opening, on gathering alts or when levelling a crafting profession.
It's a Magicfind, Crafting and Gathering boosters in one, so the purpose is similar to those.

Heroic Booster — Use for bag opening, on gathering alts, when levellin a crafting profession or WvW/PvP.
It's an Item Booster with XP booster, so the purpose is similar to those.

Celebration Booster, Birthday Booster — Use during WvW, on a WvW dedicated alt, or during magic find opening
These boosters stack with other boosters, so more magic find, rewards track progress, XP/WXP.
Even if the player is not into WvW they can still benefit from this booster by progressing Gift of Battle reward track slightly faster.
Both of these give same buff but different duration, stacking up to 7 days. I think this is the booster i tend to have the most of.

Black Lion Booster — Use during WvW, on a WvW dedicated alt, or during magic find opening
This is somehwat similar to the 2 boosters above, except it doens't increased WXP gain. The buff is separate and it stacks with them and the other buffs.

Other

Lucent Mote — TP
you can earn about 25%+ more from selling on tp than from selling to vendor, that is 2 extra per mote

Mystic Forge Stone — Give to Faction Provisioner or Craft Mystic Salvage Kit
Most people normally get these from Achievement chests. In addition to the two uses above it can also be used in the mystic forge in a 4 for 1 recipe, however since it counts as generic weapon/armour/trinket, it is absolutely useless. Most common 4 for 1 is flushing Greatswords in an attempt to get precurcor for one of the Eternity components. However with mystic forge stone you will be getting a random weapon rather than GS effectively reducing your chances to recieve correct precusor by 19 times (total number of weapons types). And since all rare and exotic weapons prices a pegged to ecto price no weapon will ever be 20 times cheaper than otheres. Hence the recipe is moot, unless there is some mystic forge specific weapon or armor that you can only get by flushing random things in, that i don't know about. Overall the value of these is either equal to the cheaper source of Faction Provisioner Token (about 30 ) or 42  43  — the cost of the 9 extra Master's Salvage Kits, minus the components, divided by 3.

HoT Specific Drops

Ley-Line Sparks — Dump overflow or donate to Guild (if they need it)
While it is used to craft Fulgurite (which is mainly used for Crystalline Ingot, which in turn is used to craft Legendaries) and Ley-Line Infused Tool, if you actively doing Chak Garent or just General Tangled Depths content you'll find yourself overflowing with them (at least i do). In my experience, they are never the bottleneck.

Pile of Auric Dust — Craft all the Auric Ingots you can, overflow can be thrown out or donated to Guild (if they need it)
Similar situation to other HoT-specific map resources, but this one actually has an extra use in that you can use it to craft Auric ingot which in turn can be exchanged for Provisioner Token at NPC in Auric Basin once a day. This is useful should you ever want to craft PvE Legendary armour, Legendary Sigils or Runes. Once again usually not the bottle neck and you get plenty from the meta.

Bottle of Airship Oil — Dump overflow or donate to Guild (if they need it)
While it is used to craft Fulgurite (which is mainly used for Crystalline Ingot, which in turn is used to craft Legendaries) and Ley-Line Infused Tool, it's very easy to get from just running around Verdant Brink or you'll get quite a few passively by parking an Alt on the Wyvern Matriach. In my experience, they are never the bottleneck.

Barbed Thorn — Vendor or donate to Guild (if they need it)
Can be used to stat swap +9 Infusions to expertise (requires 150). It is also used to craft Marauder, Vigilant and Commander account-bound gear (requires 30,30 and 50, respectively) or some guild decorations. But you can buy a stack for like 50s and in my experience you don't craft those that frequently. Other recipes are not noteworthy or worth crafting at the moment.

Viper's Jewelry Recipe Book, Trailblazer's Jewelry Recipe Book, Wanderer's Jewelry Recipe Book — Throw out
The 3 recipes offered by each book are only for exotic level gear and worth nothing due to oversupply. If you are a completionist you can learn the recipes first.

PoF Specific Drops

PoF Hero's Choice Chests — select Amalgamated Gemstone
All other rewards from Crystal Oasis: Hero's Choice Chest, Elon Riverlands: Hero's Choice Chest, The Desolation: Hero's Choice Chest and Domain of Vabbi: Hero's Choice Chest can be bought several times over by selling the amalgamated gemstone.

Treasure Hunting Kit — Use it during The Search for Buried Treasure
Apparently it's a decent farm ~20g per 20 minutes Explanation by Fast Farming Community.

Intact Mosaic — Sell on TP
While there are some uses for it in crafting exotic Grieving gear and you can technically use it to craft one the cheapest non-profession related ascended gear (gw2efficiency: items with Twin's prefix) should you ever find yourself in need of a Ball of Dark Energy. Although, it does require a PoF event only drop recipe. Considering the low price of it i don't think it's worthile to hoard it, an extra bank slot is more valuable than this item occupying it.

Sliver of Twitching Forgemetal — Vendor
Most recipes involving this material are account bound and those that aren't seem to sell like once in a moon. You can use these to craft account bount bags for 24,28 and 32 slots, but considering Reinforced Boreal Trunk exists i find that to be a bad idea (to the point it is cheaper to buy the living story to unlock this recipe, assuming you won't be crafting just one).

Eye of Kormir — Feed to Spearmarshal's Plea
There are some recipes that use this material, but you'd save money by throwing away eyes of kormir and just buying the items off TP instead of crafting them.

Casino Coin - Exchange for cosmetic rewards from Casino Blitz Reward Cashier
Can be exchanged as well for Unidentified gear or consumed for XP at 0.25% level per coin (635 , at level 80), a player will need 400 to get a spirit shard, a player might stack a bunch of these to help progress a PoF mastery track but considering some of them require xp in millions it will take a lot of coins. For example unlocking the last point of the skimmer track that takes 2 million xp, will take 3150 coins.

Other

Hatched Chili - Unless you want the cosmetics, Gamble in trying to sell Voice of Metal or Dump
250 + 2,000  can be potentially be exchanged for Voice of Metal and it might sell on a TP (once a month maybe, needs verification); 1000 is also needed for Vial of Unfreezing Leather Oil (along with 20 Tonic of Icebrood Corruption; rest of the uses are pretty much either cosmetic or useless cooking recipies.
