Semantic MediaWiki requires its own database structure (and is independent from MediaWiki hence do not affect the rest of the MediaWiki installation) in order to store the semantic data. This setup function can be executed multiple times without doing any harm, but it is needed only once on installation or upgrade.

No really. Rebuilding the entire database will queue up circa 500k properties to be rebuilt, stop all the SMW queries from working for its duration, and annihilate wiki performance for one week. The scheduled tasks have the important outdated entities disposal handled. Property statistics don't matter.
