Same as Story?

I'm playing with my partner, and we just did this story step. They used the Exalted Portal Stone while still in the instance, and I wasn't removed: I can still see them in a different part of the same instance, and I can remain in the instance. Looks like the "personal instance" is actually just the story step, somehow. How should we address this?

I used the portal stone myself, and was warped to the same place as usual, but without my progress towards Aurene's collections: my partner's lack of progress is displayed instead. When they went to play fetch with Aurene, a copy of Aurene stayed down below in the Egg Chamber with me, leading to two copies of her in one instance.
